I've personally not speculated on Tom's origin (yet).
If you want to chime in and correct spelling, at least add to the conversation. No offense to anyone, but there is too much “negativity” and “corrections” with the “users” on this fandom in my humble opinion; frankly, it stymies conversation.
Like seriously, at least lead in with “I think Tom came from…” and then tack on “oh, fellow fan, it’s actually spelled…”
Like I can appreciate a cynic as much as the next guy, but have some tact.

When I do acquire my own theory of Tom's origin (which, as I said, I don't have), I'll hop back here and tell it.

Tom the embodiment of the Music of the Ainur
This theory is my favorite. The theory states that Tom Bombadil is the music of the Ainur, put into a body. The theory works perfectly. It would explain why he has such a huge music aptitude, as the Music is inside of him, woven into his very being. It would also describe how the beasts and beings of the Old Forest obey him, as "his songs are stronger songs," a direct quote from Tom himself. There are also linguistic clues that say this. When Frodo asks Goldberry who Tom is, she replies saying, "He is", in the common speech. But if she had been speaking Elvish, she would have said 'Eä', which is what the universe of Tolkien's legendarium is called. And, if Tom was made from the Music of the Ainur, then, as Ungoliant is a lot like the anti-Tom, it would make sense that Ungoliant would be made from the Discord of Melkor (Morgoth).
But as I noted in my previous discussion, Tom Bombadil does not have his own origin. Tolkien did not make one for him. Tolkien wrote in one of his letters, “even in a mythical Age there must be some enigmas, as there always are. Tom Bombadil is one of them (intentionally)."
@WnomchuckS Interesting theory! However, I kinda don't think it fits; because if he was a guardian spirit, I feel that he would not have an apathy towards the Ring, and how almost the whole of Middle-earth was very, very likely going to fall.
I have another theory that's kinda similar, but it has to do with Tom being birthed by Ilúvatar in the East along with the Elves, and from there traveled with them. He (in my theory) was sent to get civilization on its feet; find clothes, water, shelter, and food for the new Elves.
